The first journey takes you to Gotemba, which is a town where you can sleep before climbing Mt. Fuji. Alternatively, you can sleep in a hut on the Mt. Fuji.
To reach the start of the hike (Yoshida trail) from Gotemba take the bus to Fuji 5th station - Bus schedule changes throughout the year more info here.
Return tickets costs +-10€ and can be bought in front of the train station.
Note that this is one route out of several to reach Mt. Fuji.
This is the easiest (and fastest) way to reach Kyoto from Gotemba but there are other options.
The Gotemba line turns into the Tokaido Line as of Numazu Station but it remains the same vehicle. Note that you could also change vehicles if there's another one departing earlier

There are frequent trains throughout the day, you can probably catch these trains several times per hour.
